I'd like to help more but I don't understand how changing the source of the iFrame has adversely affected the navigation of your parent window, so unfortunately I'm not able to provide a solution, but I think that you'd get a good response on somewhere like stackoverflow if you explain it well enough. As far as I know, the only way is to use the iFrame integration because the PHP integration is all server-side so it can't be manipulated by a client-side action such as clicking a link.
